I've remapped Lwin to Lctrl (with mute) and it works well, but I also want to create some custom shortcuts using the Lwin key and it's not working. I've tried creating the shortcuts using the original key and the remapped key as inputs, but it doesn't work. Is there any way around this?

Please make sure you press the buttons simultaneously; otherwise, the shortcut will not work.
If it still does not work even when pressing the keys at the same time, it means your devices were not initialized correctly.
You need to go to Preferences and perform Clear data, then initialize and group your devices properly.

Then you'd better use Shift mode.
In your specific example, map LCtrl to jump to one of the Shift layers (not via shortcuts, but in the regular mapping window) in hold mode. Then in this layer, assign the mapping you need to the T keyboard button.
